After an 18-year career as a professional footballer, Juan Reynoso began his coaching career in 2007. He first started as an assistant coach at Necaxa until 2006 to return to Peru. In 2007, he coached the club coronel Bolognesi de Tacna. In his first experience as a coach, he won the Clausura Tournament title and qualified for the 2008 Copa Libertadores. A year later, he became champion with Universitario.

In 2018, Reynoso joined the coaching staff of Puebla in Mexico, where he worked until mid-2019 to return to Peru and sign with Club Real Garcilaso. After a few months, he resigned from the Cusco team to take over as head coach of Puebla. In Mexico, he had a good campaign qualifying for the Final Liguilla, and then signed with Cruz Azul, the club that led him to become champion after more than three decades.
